The easiest way to get to Kamikochi Bus Terminal 上高地バスターミナル from Matsumoto Bus Terminal 松本バスターミナル is via the direct bus "National Park Liner ナショナルパークライナー".
Should you be unable to secure your reservations in time, you can still take the local buses along the Shinshimashima - Kamikochi Line 新島々-上高地線 to reach your destination.
Unfortunately, you will need to transfer buses at various stations, which can differ depending on what time you will arrive.

You will need to board the JR train from Matsumoto Station 松本駅 to Shinshimashima Station 新島々駅.

For the local buses, they all start from Shinshimashima Station 新島々駅, 13 stops away from Matsumoto Station 松本駅 by JR train.
Then, depending which timing you get on the bus, it may be a direct bus and you do not have to transfer to the Kamikochi Shuttle Bus 上高地シャトルバス at Sawando Bus Terminal さわんどバスターミナル.
Note that even if it is a direct bus, the bus will stop at Sawando Bus Terminal さわんどバスターミナル and continue on to Kamikochi Bus Terminal 上高地バスターミナル.
Sawando Bus Terminal さわんどバスターミナル is where people who come by car can park their cars and board the bus from. It would definitely be a wiser choice to aim for the direct bus timings instead of transferring at Sawando Bus Terminal さわんどバスターミナル and end up giving up your seat.

There is no direct route to the Matsumoto Bus Terminal 松本バスターミナル.
One will need to take the bus from Kamikochi Bus Terminal 上高地バスターミナル to Shinshimashima Station 新島々駅, then board the JR train from Shinshimashima Station 新島々駅 to Matsumoto Station 松本駅.
